I use PixInsight (PI) to do the heavy lifting. Often I throw everything in to BatchPreProcessing and let it deal with everything, making sure to check the CFA image box for a one shot colour camera. If i debayer myself, the attached image shows the settings I use. The pattern is definitely RGGB. Be sure when you stretch to do an un-linked stretch otherwise you will get funny colour results. I don;t know the programmes you have mentioned, but given the same data, they will all give funny results if the right type of stretch is not applied.
To demonstrate - using one of my own datasets (smaller so much quicker to open) of M57 using my ZWO OSC camera, the attached image shows the difference between linked stretch (left) and un-linked stretch (right). Final image also added so you can see the post-processing result.
With us not using the same processing apps, not sure if this helps or not, but stick with it... I am a long time QSI683wsg-8 user (mono with 8 filters) and I am converting to one shot colour now that these cameras are getting so good!
